The American Lung Association runs a yearly fundraiser called the Annual Escape Bike Trek (AEBT) on Cape Cod, Massachusetts. I do the 3-day, 160-mile ride every year with some colleagues. We call ourselves Walter's Wheelers. Check out the following link: American Lung Association - Team Details. I'm in the photo, front row, fourth from left.

I donate to The Danish Heart Foundation and The Danish Cancer Society.
Don't really know if you can use this information as they are not bike related as such, but there's an event taking place here in Copenhagen on the 29th of August, Copenhagen Cycling Sunday, where various runs take place.
The whole of the inner city is cordoned off and no motor vehicles allowed. It costs a fee to participate and the proceeds go towards the above-mentioned organizations.

This is the third year in a row, this event takes place.

Here's an idea of what they do:
ROCKVILLE, MD–On Saturday, December 5th, Bikes for the World, a DC area-based non-profit, shipped its 40,000th bike for donation to programs that help people who need affordable transportation overseas. The shipment containing this milestone bike is bound for the Panamanian Association of Goodwill Industries, a long-time Bikes for the World charity partner.

Here in DFW, there is a very good group, run by Pam Jackson of Dallas OffRoad Bicycling Association--it's called Spokes for Folks. We repair bikes, and donate them. In Houston, there's an effective after-school program that teaches bike repair and safety to the next generation of cyclists: Workshop Houston

Charity Navigator is a good place to double-check nonprofits.

Also the ALYN Wheels of Love Ride in Israel every November is an extremely wonderful charity, benefitting the ALYN hospital for disabled children, in Jerusalem. It is also an excellent ride, regardless of bike type or skill.
